I believe that pixelmator pro uses the Apple Raw conversion when loading images from raw file. I think that the Apple Raw has noise reduction which causes the image quality to go down.
The only solution (for me) is to use Photolab DXO to load the raw, perform the distortion and denoising. Then export it as 16 bit TIFF file. Then load the tiff file using Pixelmator Pro. Obviously this is very time consuming and I only do this if I think the photo is so stunning that it worth every bit of post processing.
